IMAGIC ON MS WINDOWS

DOWNLOAD

1) Download the file imagicGUISupervisor.msi

2) Download the file w_mpi-rt_p_2019.4.245.exe

3) Download the file ww_ifort_redist_intel64_2019.4.245.msi


INSTALLATION

1) Install the Intel Fortran redistributable library

   Double-click the file: ww_ifort_redist_intel64_2019.4.245.msi

   Give all default answers

2) Install the Intel MPI runtime environment

   Double-click the file: w_mpi-rt_p_2019.4.245.exe

   Note: Only install the 64-bit version (un-check the 'IA-32' box)

   Give all default answers

3) Install the IMAGIC programs

   Double-click the file: guiIMAGICSupervisor.msi

   Note: Select the 'Typical' installation

   Give all default answers

4) Register the MPI user for parallel processing

   Execute "cmd.exe" and enter: mpiexec -register

   Enter your MS Windows account information

5) Before you start using any of the parallel IMAGIC programs,
   make sure to create the proper environment for the Intel MPI Library.

   The best way to achieve that would be to specify a script in the
   AutoRun registry value:

      reg add "HKCU\Software\Microsoft\Command Processor" /v AutoRun ^
      /t REG_EXPAND_SZ /d "mpivars.bat" /f

   To remove these changes (if you don't need the parallel IMAGIC
   programs anymore), delete the registry key:

      reg delete "HKCU\Software\Microsoft\Command Processor" /v AutoRun


LICENSE

1) Some of the programs are not freeware and need a license.

   If available, copy the IMAGIC license file into the IMAGIC (root) directory.

   Note: To obtain a license, please contact Image Science.

   
RUN IMAGIC IN TERMINAL MODE (line-by-line)

1) Open a terminal window

2) Navigate to your working directory

3) To start IMAGIC give

      imagic


RUN IMAGIC GUI PROGRAMS

1) Open a terminal window

2) Navigate to your working directory

3) Start IMAGIC

      imagic

4) Open the menu window to show all GUI programs

      IMAGIC-COMMAND : gui-supervisor

   An IMAGIC menu window will open 

5) Click the button of the IMAGIC GUI program you want to run
     
   Programs are: guiIMAGiC  - IMAGIC (in GUI mode)
                 guiDISPLAY - display images and sections of 3-D volumes
                 guiPLOT    - plot curves/spectra/1-D images
                 guiEM2EM   - convert 3DEM formated files
                 guiPREPARE - filter, normalise, mask, resize...
                 guiCTF     - find CTF and correct for it
                 guiMSA     - MSA and classification
                 guiFSC     - global and local resulotion
                       
                 more ...

NOTE: You can also call any GUI program by typing the related command
     
         IMAGIC-COMMAND : gui-...
  
         Examples:

            IMAGIC-COMMAND : gui-display   will open guiDISPLAY

            IMAGIC-COMMAND : gui-msa       will open guiMSA

            ...

MOTE: To get a list of all GUI commands give

         IMAGIC-COMMAND : menu *gui

NOTE: To get a list of all GUI commands including information give

         IMAGIC-COMMAND : help *gui
